That's really up to you whether you go with a single large door and counter weight or 2 smaller doors. I would make the top cut 1'' past tdc so that water doesn't try to run inside the CC and the bottom cut 1'' lower than 3 o clock so that the rack is at the widest point of the tank. Also you don't want you racks over the BP gap so I normally stop the door cut just before the BP opening and seeing as I'm a little OCD, I stop the other end of the door the same distance from the end of the tank so that it looks centered.
I usually put the BP in before I install the FB seeing as the end is already open. I would rather install it through the CC doors than cut the end bell off and have to weld it back on. You'll have to install it in a few pieces and weld it solid once you get it in there but that's not a problem, a lot of guys do it that way. As for a stand or wheels, that depends on how much you intend on moving it and the style of wheels depends on the surface that you'll be moving over. These things get very heavy and are pretty hard to move around.
